Atmel Microcontroller?

I am working on project; I need a microcontroller that can generate 3 phase pwm signals that is 10 kHz -20 kHz frequencies.
I have the AVR Dragon Debugger device by atmel, I tried to use the ATMEGA16-16PU but it had only 2 pwm channels that can generate frequency of 16kHz, after that I tried to use the ATMEGA164-20UP, this one had 6 PWM channels but its frequency was 4kHz and I had to program it using SPI which I don’t like.
I need microcontroller that
1) Can be debugged using the AVR Dragon
2) Has at least 3 PWM channels that can generate PWM at frequency of 10 kHz 20 kHz without external clock
3) easy to program the fuses like the ATMEGA16-16PU

I must be missing something here... THe uC's you have selected have internal clocks rated at 16 MHz. Most Atmel instructions execute on a single clock cycle (2 for branching) so you should be able to execute 400 to 800 instructions in the period of a single 20Khz cycle.
There are 2 8 biit counters and a single 16 bit counter. A total of three counters that can be used for 8 bit generation.
JTAG is serial programming using Clock, MISO, MOSI, Reset, Pwr & GND pins. see pg 311 data sheet.
You should work to establish JTAG communication with the chip first before you connect anything else to the pins. It is very easy for the attached circuit to load down the JTAG signal. This is easily avoided by either dedicating the chips JTAG pins and/or using 100 ohm series resistors to isolate (add Z) to the attached circuit while connecting JTAG signals directly to the pin.
If for somother reason you need dedicated hardware counters for PWM consider interfacing additional atTiny25 or attiny44 as a slave(s) to the larger Atmega. Send a I2C command from the master ATmega to adjust the slaves PWM output
Some more details, code and circuit diagrams etc. of what you are doing would be helpful. (Is this a student project?)
