for a controller designed for 3.6 degree stepper motor, to drive in full, half and microstep mode,?
can i use 1.8 degree per step steper motor in place of 3.6 degree per step stepper motor. this 1.8 degree per step stepper motor has voltage and current rating same as that of 3.6 degree per step stepper motor. if yes, than whether i will have to make changes in program or not ? , what will be the chages in its performance ?

Yes, your acceleration (steps/second^2), velocity (steps/second) and position (steps) variables must all be doubled in order to use the 1.8 degree-per-step motor in place of the 3.6 degree-per-step motor.
The only change in performance you will see is that you acceleration and stepping is smoother with the 1.8 degree-per-step motor.
Note, many controllers place an upper limit on the settable velocity and acceleration, so changing to the motor with smaller steps may cause you to exceed the controller's limits if you are already operating near the limit with the 3.6 degree motor.
